I was easily able to change the logo in the header when I was using the Free Version. I have upgraded to the Pro version and when I upload a new logo, it automatically makes the logo extra large (1038 x 250). I have a small logo (366 x 120) and I want it to show up this size in my header. How do I upload it to the original small size?

I think you have uploaded it in the header image. You need to put it in header logo upload of the image that you need. Do not put high resolution image just only the actual size you need.
